So I wanted to shut a door in Minecraft, and it goes right back to open. I suppose this video will help you guys out. Last night, I /helpop ed, and they suggested that I relog. So I did, and It didn't work.

Because your using a pick axe, try using your bare hands or another item.  This has something to do with pickles and axes telling you where the ps stone is.

i think that's because you did the LWC command to auto close, but when you click with the pick, it shows the ps location so it interfeer with the precious stone plugin, try doing the lwc command with your hand or another block

I had it too. But I don't think it's a LWC problem.. I found right clicking the door 3 times in a row helped. I think it might be lag.

i've also had this problem but not just with wooden doors but with trapdoors and iron doors. i click the door and i closes. i'd just have to say it's some sort of bug with the bukkit 1.6 but don't quote me on that one.
